From: Action Comics #853-854, plus Teen Titans #50 (all October 2007), and Action Comics #850 (July 2007)
During the events of Countdown, Jimmy Olsen takes on the persona of superhero Mr. Action - a riff on some Bronze Age madness - but his abilities are rather unreliable. No matter, he still has the signal watch if he gets into too much trouble. But when Superman himself gets in trouble with the Kryptonite Man - a riff on some Silver Age madness - guess who answers the call?
That's right, Krypto the Superdog! Superman and the K Man soon show up and battle is joined. Krypto gets his licks in, but doesn't fare too well against an opponent that saps Kryptonians' strength.
So it's up to Jimmy to get the sick dog to safety.
To save the pup's life, Jimmy taps into one of his powers - "Solar Jimmy" - which gives Krypto his strength back:
But there's still more jeopardy, this time from a version of Titano. Krypto's putting himself in danger again.
At the end of the day, Superman tells Krypto to come home, but he whimpers. He wants to stay with Jimmy!
Superman surmises that the dog is happiest with young people, Connor or himself as a kid, but maybe it's because the Man of Steel keeps his dog at the Fortress of Solitude with his robots, you know? I don't think it has anything to do with age, deadbeat dad! So Jimmy inherits Krypto (in his secret identity as "Pal the Dog"). Good for picking up chicks, at the very least.
And wait--when HE was a kid?! This Krypto was from a virtual Krypton in the Phantom Zone and never played with Clark on the farm. Seems like Infinite Crisis had an effect on the timeline that has yet to be explained! The DC Universe, as confusing as ever. And what about Connor?! Did HE have possession of the dog at this point? Will Superman inform him of the change of owners? The same month the above story was published also marked Krypto's last appearance in Teen Titans. It's brief:
Essentially, Krypto grabs Connor coming out of school to alert him to the presence of the Titans, but he doesn't go on the mission with them. That's it.
BONUS: Krypto also appears in a flashback a couple months earlier in Action #850 as Supergirl remembers how badly the super-canine reacted to her.
So the timeline hasn't changed COMPLETELY (give or take the Threeboot Legion being part of the action).
